Difference between modern Sanskrit and Sanskrit of Indus valley :

1. Sa was pronounced as Ha, such as in Sindhu. This was pronounced as Hindhu

2. Ka was pronounced as Kha, such as in Vriksha. This was pronounced as Vrikha (or Vrkhkha.?)

3. Probably Tra was used instead of kta in modern Sanskrit, for example, Bhaaratra was used instead of Bhaarata as of now.

4. n was used for

5. Rules of conjugation were sometimes not applied.
